Do you have any background on when this change happened or is this a new game or new displays?

Take the rest of this with a grain of salt until one of the experts can back me up as I no longer have an early system 11 like this to check.

Players 1 & 2 being backwards just seems like the cable needs to be swapped.

As for the missing Millions digit, I think that is a strobe issue. You need to check the Master Display board. There should be a jumper at W6 and W8 for players 3 and 4. If you are missing Millions on 1 and 2, you need the jumpers at W2 and W4.
