El Dorado has a pair of 500 point relays. One of them fires when you hit a target or rollover. The 500 points may be converted to 5000 points if the target was lit. The Advance Unit determines which targets are lit and which should get promoted to 5000 points.

In this snippet, the C and D relays are the two 500 point relays. C fires when one of the 10 targets at the top is hit, D fires when one of the 5 targets on the right is hit. The D relay can be fired by the rollovers too. The E relay determines whether there should be 500 or 5000 points awarded based on whether or not the target was lit. The E relay directs the 5 scoring pulses from the score motor to either the M relay (for 500 points) or the L relay (for 5000 points).
Since you always get either 500 or 5000 points, we can assume that the Motor 1A switch on the right is working. That generates 5 pulses each time the score motor turns 120 degrees, like when you hit a target for example. Similarly, since you're getting any points at all it's likely that either the C or D relay is firing as you hit the targets and rollovers. That leaves the make/break switch on the E relay as a likely culprit.
It's possible that either that make/break switch isn't adjusted properly, or that the E relay isn't firing when you hit a 5000 point target. Start by finding the E relay and watching it as you hit the 5000 point targets one at a time. The E relay should fire every time you hit a 5000 point target. If it does, the make/break switch may need to be adjusted.
If the E relay doesn't always fire for a 5000 point target the Advance Unit probably needs some attention. It's likely one of those mini AS style stepper relays. In addition to moving the lights on the targets the Advance Unit should fire the E relay when a lit target is hit.
Of the two options, the Advance Unit/AS relay is more likely the problem. If you're not familiar with these little steppers, read up on them before you mess with yours. They're pretty fiddly and you can easily make things worse by trying to make them better.
