Had this same problem the other day, but LTG's fix worked for me. I'd take off the apron and watch the balls cycle through to make sure everything is running through smoothly. My balls fire a bit too hard through the trough, so I had to make sure the wires from my switches were high enough to prevent balls kicking back off of the others and therefore triggering the switches too many times.
Also, check your diodes on all of your trough switches.

My shooter lane feeder assembly was hanging up in the up position for just a split second. When the auto-launch occurred, The vibration would knock the arm back down, and then kick the 2nd ball into the shooter lane for me to launch. I totally cleaned the components, but just a dab of lubricant on the pivot shaft when I reassembled, everything works great now.
Nothing like pinball repair to make you feel stupid sometimes....LOL
Yep, the benefit of a problem in that area is that you can take off the apron and watch the balls cycle through. Lots of switches in that area, which makes it tricky and there is the possibility that a lot can go wrong. Glad you got it fixed.
