EOS doesn't matter. Black on one side orange on the other. That switch closed just shorts them together.

Look at zaza's picture. Look at the lugs and silver band end of diode. That is with the lugs/base down and coil body going up. Wire your coil just like that.
Then stick the coil in right side up or upside down. Just get the wires in the right spots and don't over think this.

Here is a picture and I added the color stripes for you.
Incidentally, in this picture. The coil is installed right. Diodes should be up by the plunger end of the bracket. Not by the coil stop, where vibration is harder on the diodes and may break them off.
Originally your coil may have been in wrong. But the wires were still in the right spots.

I'd go into Tests - Switch Edge - and check all the switches you listed, push with a finger. And push the flipper buttons in slowly and see if their switches work.
When you blew things up, you may have damaged CPU.
I'd go over any connectors your unplugged and replugged in the backbox. Be sure all are on right, not off a row. Ribbon cable red stripe pin one each end.
