The advance relay should release via switch 5A on the score motor. Check that it is opening.

Look for the Z-35-4200 coil; possibly in the back left corner on the mech panel.
It looks to me that you should expect the bank to reset when the advance relay is energized via switch 1C. I guess that is how all those separate lights on the playfield get reset (one relay per switch). Until it does, you would still be in the advance state.
You need to watch the Advance Relay when you are in the "score motor keeps running" state. Does it drop out? If so, does it then re-energize? And does the relay bank reset?
