From what you describe it and the score reels are confirmed not the issue then it sounds like the bonus coil not releasing as the next culprit for that score motor continually running,check the contacts of bonus unit zero position switch[located on the bonus unit underside of the playfield] to see if its not opening.
I would start here first to see where you stand. Manually decrement the unit to get the following:
^Your bonus unit contacts should look like this @ full [zero position]reset.^
Wms bonus @ other than zero.JPG
^After the peg increments other than reset [zero] @ any other position it should look be like this.^

^^ page 5 on the Pdf [3 on the printed manual]has the sequence of operation/reset cycle ^^ as you can follow it on the schematic.
Lets see if this is it,if not then its one issue to cross off the list.
