Does your machine have the game over relay with the switches stacked on top of each other?
I had a lot of trouble adjusting that and got a similar irregular ball count, tilt issues etc etc...also you could check the switches on the score motor that control ball count. Have a look at the Klondike thread which had lots of videos and info...some of it might be useful.
