I picked up an Atlantis today and it had extra parts on the main relay board.

Then I found this schematic mod diagram in the game packet.

Has anyone seen this before and have any idea what they were trying to accomplish?

Yes, the total play meter was removed.

I have a Quick Draw I'm working on right now that had similar added hardware on it but the attachment points were different. Mostly at the coin door. The coin meter was disconnected but present as one of the connections for it went into this added circuit.

The two games came from three hours apart in Kansas. Wiring was different between them. The Atlantis uses cloth casing very similar to Gottlieb wire. The QD used lamp cord. This makes me think it was different operators with access to the guidance to apply this enhanced security.

I was able to bring the QD back to original pretty easily and it runs right. The Atlantis will take a bit more sleuthing to get it back to original.
