I know you checked your connectors, but you may want to try re-seating the ribbon cable that goes from the CPU to Flipper, Sound, & the Video board. I've had some weird issues on my TOM that ended up being related to that ribbon going bad; I'm almost positive I had what you described at one point. Good luck!
