Nope.
In fact, in a normally operating game, it's impossible.
Think about it. The last ball of the previous game must drain to the trough for the game to end. Therefore, there will always be at least 1 ball in the trough.

And, at power up, TZ rev 9.4h (at least) ejects balls from where ever they are locked (excluding the gumball machine) so three should end up in the trough.

The problem is probably not your MPU.
Get a diagram of the switch matrix for TZ.
Find the three trough switches and note their location in the matrix.
Place all three balls in the trough.
Enter switch test.
Are all three ball trough switches closed?

Now...remove all balls from the trough by manually triggering the kicker that serves a ball. Be careful...that coil has 70V at it's lugs.
Now are all three ball trough switches open?
