My Tom upon registering the third trunk hit, also registers a secret ball lock. This leads to the trunk not being in the right location during multiball. No switch problems, the trunk tests ok in the test menu. Suggestions please??

Have you done anything recently ( like put in a new switch or target ) before this started ?

Just for fun, why not calibrate all the eddy sensors ? TOM likes them all working.
Lift playfield up and back, power on, see the board the sensor plugs onto ? There is a LED on there and a small potentiometer. Turn the potentiometer until the LED turns on and then back until the LED just turns off.
Do all three, and then see if things improve.
