Let's isolate the issue to the MPU or some other component (opto processing board).

In particular, jumper J207/3,4 to J209/1,2, as described in the PinWiki (while in switch test).
If jumpering those pins indicates a switch closure, then the issue is not on the MPU, and is probably on your 10-opto board. Only a logic probe would be able to help us then.
