While I don't have the same issue, HS2 was my first pinball machine, and I had the same fear as you do. I eventually did it and removed the supercharger. It turns out that it's actually really easy and simple compared to some other games. I wrote a tutorial when I did it to help others. I hope this helps! Don't fear... trust me... It's not bad at all. 
EDIT: One thing to note is that some people have told me that their cables go though a hole thought the playfield instead of over the top like mine, so you might have to just flip up your supercharger if you can't get the cables out.
