Unrectified voltages will always be off target slightly from the expected rectified DC voltage. I don't usually worry about it unless it's +/- more than 10% or so. The rectified DC voltage should be greater than the raw AC voltage from the transformer because the AC waveforms are combined.
As for the missing voltage, have you gone through and checked all the fuses with a multimeter, and not just visually?
