I can find my way around a board and do basic repair and testing as I do have a background in hobby electronics, I have just not spent much time with pinball machine boards.
I look forward to figuring this out, however right now I am a little overwhelmed.
Do you have the schematics? find out where the wires lead to on your mpu and check the driver transistor and main transistor for each coil. chances are they are shorted and need replacing. hopefully that's it and no damage made it through to any of your board chips. I'm dealing with a similar problem with my Rocky and Bullwinkle. Left slingshot energizes when game is turned on and stays on and will melt if left on.
