Sounds like a switch matrix issue. Go into switch test mode and systematically press each of the switches...my guess is that you’ll start finding some that trigger multiple other switches.
Start there and report back with your findings!

Sorry, just noticed this again. I've been lucky not to have many switch matrix issues, so I'm no expert but I'll try to help.
It isn't exactly clear to me from your post where the issue is. So, if you remove all balls from the game, and then go into switch test and go through triggering all the switches...which ones give you problems?
