The trough is still your most likely issue. There are multiple connectors aren't there? One for the microswitches and 2 for for the optos.

Switch test wont catch this one.

Don't do anything until you re-seat the opto connectors. 99.999% of the time that fixes this.

Things come loose in pinball machines regardless of whether or not they have shakers.

Tighten it up and don't sweat the shaker.
