I would suspect it could be the connectors that plug on to the MPU. Depending on the condition of the "old" MPU board there could have been corrosion on these connections. Sometimes a bad sound board (caps) can cause the start up sequence to be quirky. Unplug the sound board connections and see what the boot up sequence looks like.
