I want to help as I had the exact problem for over a year...
but I honestly don't remember what the final fix was.

My machine has had gremlins for a while before it finally got resolved.
The Wafer CN1 connector was replaced.
And then I think I rebuilt the 5V PSU on the power board.
Since then; things have been pretty solid.

Caps aren't the end-all be all solution.
Like I said before; you really have to systematically push to thru the possible causes. Now that you've replaced the cap; move further down the line.

XPIN is an option; if it gets you to a stable point you at least know where the problem is or isn't.
Swapping boards is a good troubleshooting method.

9V is unregulated and is dependent on line voltage. I wouldn't consider that an issue.

Have you tried new dmd and sound cables?
Not saying that it'll fix it, but could be intermittent cable issues
