The black IDC connectors are designed for higher temperatures and are more durable than the white IDC ones. I wouldn't recommend downgrading the connectors until you've ruled out everything else. If you're moving to molex and trifurcon, that's fine.
I'd definitely check the solder joints for all the header pins before redoing connectors though. Look at J103 thru J106.
