So I have a 1976 Williams Space Mission machine and the machine plays fine, the problem is when it starts up, sometimes the bonus light under 1000 will not light up and it clicks a lot, like the circuit isn't getting through.

I have cleaned the circuit a few times and that has helped, but now the clicking is getting worse and the bonus light for 1000 won't even turn on.

Any thoughts how to fix this?

What "circuit" have you been cleaning? Sounds like you need to check the bonus stepper unit.

I have been cleaning the set up relay circuit...now the lights for ball 1, the bonus light, and game over won't even light up.
