Has the rectifier board been replaced as well? If so, did you re-pin the female connectors?
On the rectifier board, pull the GI fuse, F5 (20 amp fast-blow) and check it with your meter.

How long was the it working for before it began blowing fuses?
Sounds like you'll have to carefully inspect the GI braids under the playfield for a short to something adjacent that's metal. Either that or there may be a short inside one of the sockets (small bit of metal/solder shorting the bottom of the socket to the side of the socket)...Might be a tricky one to figure out.
The backbox GI is still working though, right?
