None of those are causing your switch problem.
The connectors in #1 and #2 are just used as a place to splice wires together. They aren’t supposed to plug into anything.
For #3, you should reinstall it for safety reasons. Somebody disconnected that to bypass the high voltage interlock. It should be obvious where it goes. All of the wire colors and the connector should match up.
As far as the switch issue goes, that will take some effort to sort out. Either there are shorts in the wiring somewhere, or (probably more likely) somebody shorted high voltage to your switch matrix and blew an IC on the board.
