When you say you're changing stuff does that mean you're re-themeing the thing? Is Flash Gordon becoming a My Little Pony or by changing stuff do you mean materials/techniques-shiny clear coated cabinet, maybe colored rubbers??
Although it never hurts to have serial numbers you can record in case of theft or loss, if it's a whole new custom, sand them off, make it smooth.
