The flippers are direct wired, and don't even use transistors. The only causes I can think of would be:
(A) The CPU is simply unable to activate a batch of transistor outputs including the flipper relay (maybe a bad PIA chip?)
or
(B) An interconnect plug is either unplugged, or plugged into the wrong header.

As long as the connector that provides the 50VDC is plugged in correctly, the coils themselves would still get power.
