The EOS switches wont cause the flipper to not work nor will they cause the game to not function; you will want to fix them but ignore them for now.

Incorrect, these are simple direct ground switches (through the flipper boards photometer), the wires on the EOS switches go directly to the fliptronics board.

There is no direct connection from theses switches to the CPU, these closures are processed on the fliptronics board and sent across shared data lines to the CPU via the grey ribbon cable.

I would pull the ribbon cable off and reseat it. Pay close attention to how it goes on as these are very easy to get off a row and will cause you all kinds of issues. This single action may fix everything.

The function of the EOS switches are explained on page 1-47 of the manual. And the theory of operation is on page 3-14.
The flipper cabinet switches and operational theory is explained on page 3-15.

Simple test to determine if the problem is wiring or processing.
1) Remove J905 from the Fliptronics board.
2) While in switch edge test, use a wire jumper to apply a ground to pins 1, 2, 3, and 5 on the J905 header; it doesn't matter if you use the ground at J905-6 or another ground point. If the switches close, the problem is playfield wiring; if not the problem is communications to the CPU (ribbon cable), the CPU board itself, or the flipronics board

This EOS switch testing is similar, you just remove J906 instead and ground pins 1, 3, 4, and 5 on the J906 header.
