I swapped my power supply a couple years ago and ran into issues. I honestly can not recall everything, but I do recall sound was affected. What I had found was that the new power supply had two different leads coming out of it that had the same size/shape Molex connector, but they both had different voltages and when I swapped the connections everything worked fine.
Also, is everything grounded? Sound systems really like being grounded.
