That's standard for the WOZ 2.0 light system and beyond AFAIK.

One USB cable goes from the PC to that comm board, then ethernets out from him to all the nodes.

Those are pretty common - just pieces of plastic that give a place to ziptie cables against.

that scoop in the middle is not a normal scoop. you can see on the latest picture that there are 2 coils under it (one left, one right)

E - The posts are connected and there is a leaf switch.
F - I guess the ball will never end up there so nothing to expect there.
I - Definitely no drop target. Maybe a regular target instead? There is a switch in that area somewhere.
New things:
Why is the right green coil mounted like this?
The left one definitely belongs to the bottom bumper.
Is it maybe for a lift up ramp? That would also explain why there is a similar hole in the left ramp entrance, but I can't see any coil for that. Instead there is a node board.

More things I noticed:

The bottom big hole definitely seems to be a VUK since there is a coil with that giant dark grey metal bracket.

The hole right next to it is a bit long instead of round and the only time I have seen that before is for the posts on lift-up ramps. E.g. see https://www.ipdb.org/showpic.pl?id=2765&picno=25888
So is the side loop actually a side loop AND ramp?

There's an interview with Eric about POTC where he mentions that every shot should have more than one function. He loves diverters and other gadgets for that.

So that black square mystery item appears to go where these 4 mystery holes are (no?)

A strange place to have non uniform holes. Wiring would only need one.

I don't see any custom megs and alot inserts on the main playfield.
So i hope its on the upperplayfield.
Looks like a fun game to play, the toys and graphics have to do the trick.
Can be a great game.

There are I think 10 on them in WOZ 2.0 from the HUB Board to each of the big light boards.

Screwed to the playfield with one quarter drive head ? If so. That is a wire harness holder. Holds the bundle up from the wood.

The dark grey metal bracket with coil thingy seems to be a lift ramp assembly, but a bit modified.

I also tried to line up some of the larger holes with the ball guides, but now the inner "loop" is kind of weird, I still don't know if there is a VUK and where the coil of that should be on the image, and also now that stage alley shot's guide has 0 holes for the screws which is also weird.

Man this speculation is fun.

For the image:
green - circuit boards and single boards for LEDs
blue - switches
red - mechs
purple - other things like node boards and these cable holders

EDIT:
The top 4 small holes line up perfectly with a flipper mech so I assume this is a flipper for the upper playfield.

Could be trying to pay homage to the Data East by putting a G and R on the playfield in lane guides.

I'm still digging the shot from the left flipper all the way up through the right top lane! But now I see it goes to some kind of mech. Another way up to the upper PF?

That explains why you look enormous. Thanks for clearing that up!

Oh, and while you're here, for your next pin, PLEASE look at using AC power cords for the main machine connection with server style clips so they can't wiggle out over time. Just did troubleshooting on another machine where tried a bunch of stuff and it turned out that the power cord was just barely making intermittent connection on the back, having wiggled loose over time. They're likely around $1 or less in quantity.
