It should be the same code. What's the checksum? Marco shows a checksum of 4CF6 for v3.1.
I can check mine tomorrow to see what version boot rom it has, maybe Met is different somehow?
So I just checked my Met Pro and it also says V1.0

The chip label says "Pinball Boot V1.0 128M $CFF0 11-18-16" but this is an 8Mbit eprom and I am consistently getting a checksum of DFF0.

So I read the info at mattsbasementarcade linked above, I do find it odd that some Met games need the 3.1 boot rom and some need the 1.0 boot rom. I am not sure of this (and maybe someone with the 3.1 bootrom could verify) but I am thinking older runs of Met may have used a CPU board with 64MB flash memory, and newer runs of Met (Pro LED for example) definitely use a CPU board with 128MB flash memory on board. The different amount of flash memory would mean a different boot rom is needed.
Other than the potentially different flash memory sizes, there may be a difference in the USB controller chip on the SAM boards that may be what is requiring the different bootroms.
