It still sounds like a jam opto problem or a connector problem. Could you have a bad solder point or intermittent opto problem?

To go even further, I would disconnect all mods that are electrical (shaker, lights, topper etc.). If that solves the problem you could start adding them back one-by-one until the problem comes back.
