My guess is that the jumper wire is a fix for a broken trace - what pin of the direct switch inputs connector does it go to? I assume you're replacing the board because there are other problems with it - this is likely a partial or unsuccessful attempt to fix those problems.
Reset problem when using both flippers indicates a problem with the power driver board (with the voltage dropping more than it should under load from both flipper coils). If you're replacing the power board, that will fix it, if you're just replacing the CPU board, it probably won't.
