If you need to bump the motor a couple times to a different position just use a 9 V battery with some wires and touch it to the motor and you can rotate it into the correct position that way. Don't ever try to force it into position by hand.

And You are correct, the flat portion of the shaft should be directly on top when the motor is in the neutral position.
