No, I have not experienced this. I've played a lot a LZ, and understand the scoring pretty well.
1) Make sure you have the latest code, or encourage the operator to install the latest code. Visit Stern's website under Support and Game Code to see which is the current code rev. Among many modern games (and certainly not just Sterns), there are sometimes score variables in the code that don't get properly reset or kept unique between players. And I've found that each pinball company fixes those scoring bugs very quickly.
2) Initial song shot values are nowhere near 10-15M per shot -- I believe they start out less than 1M. In terms of difference in value for what you perceive to be the same shot, I would guess that P1 had their Icarus playfield multiplier running, while P2 did not. There are also some nuances of how LZ song shot value builds within a song, and even within one *section* (chorus, verse, etc) that do no carry to your next song or section.
