When a ball lands in a hole it remains there until the start of the next game. Yes, landing in a hole should award points, the E relay being the 500,000 point relay.

but even this wouldn't make sense because the switches wouldn't change state even briefly unless the E relay energized, and that can't happen unless one of the relays 9 thru 12 energize first.
I think it must be as you say, the hole switches are in the E relay circuit.
