It appears to me whoever put those new molex plugs on the transformer may have f**ked it up. 
Look at J1 … then look at the manual.
There’s usually two wires on the left - yours has one. The other colours don’t match up, see where they lead to. I’d trace the playfield GI wires - and also check the voltage while you’re at it. Should be around 6.3v AC.
There’s also a 9 pin plug there - should be an 8. Check it’s plugged in correctly. Preferably block off the extra hole so it can’t be plugged in incorrectly.
I would double check every Molex that has been redone, odds on you’ll find more f**kups. Check out the manual.
