The flipper has nothing to do with the MPU. Sounds like the switch for triggering the flipper is dirty.
For the kicker, I realize it's triggered by the MPU, but I assume there is a corresponding switch in the matrix that detects the ball. Find and check this switch. Also, regarding the kicker, there could be a loose connector pin between the MPU and Driver, or the Driver and the Playfield.

That's precisely why diodes should only be tested while out of the circuit. Testing while within circuit is not reliable/accurate for every situation.
When trying to test a component within a circuit, you could be reading through any number of parallel circuit paths.
