Been restoring my twilight zone pinball ( http://pinside.com/pinball/forum/topic/tz-full-restoration-in-20-days ) and when I fired her up I have ground shorts on ros 1, 2, 3, 4, 7, and 8, at least 5 and 6 are working I guess. Whats the best way to trace the problem down, also replaces the rom to 9.4h I case that makes any difference.

Go over all of your work. You have something ( ground ) shorted to a heck of a lot of switch rows.

Since it is so many, I don't know where to even start.

I think I'd look for big things first like metal parts or bits behind or on boards. Then go over all the wiring wondering WTF did I do.

Pull and check their fuse first. Then connectors. Then broken wire.

Good job on finding the short.

If you don't find any wires touching metal, replace the chip located at U20 on the CPU board.

After you get ground shorts, that chip usually craps out.
