I'm thinking the reset is actually a slam tilt. When the game resets is it the same behavior if you trigger a slam tilt? If so I would suspect something going on in the row or column that the slam tilt is in.

This is how I have it set now and the lights pulse faster and the game works perfect.
Interesting. Seems like something is pinned differently on the switch connector. I know this isn't your game, but I was going to suggest putting in 4 balls and see if it plays normally. I'm guessing if the first switch in the trough is always closed it would be fine.
