Clay has a video on Pinballninja.com of this exact problem on a Flash. The problem turned out to be the 6821 PIA chip on the driver board. Not the display driver board but the main driver board. Right under the 40 pin connector, there are three big chips, two that run parallel with the 40 pin connector and one that runs perpendicular to it. It is the center chip of those three.
