Are you setting the EOS gap when pushing the plunger in the coil or pushing the flipper bat? If you push the flipper bat, the gap isn't set properly. Push on the plunger only and set the gap to 1/16". Verify it is 1/16" while watching it when you activate the flipper.
If that doesn't help, try new header pins and crimp on housings on Power Board J3, Driver Board J12
Then I would look at 8J3 and 7J1 between the backbox and cabinet.
