The vibrations caused by the flippers often causes the wires to break of the EOS switches. Check the wires, not just visually but give 'm a little pull as well. On modern pinball machines, the eos switches use orange wires and they have their their own connector in the backbox. You could also remove and reseat the connector a few times which effectively cleans it.

As for your ball kicker malfunctioning, I don't quite see this being related to the EOS problem since the EOS are not a part of the switch matrix (well, at least on modern games). Are you talking about the coil not working or is their something wrong with the switch in the shooter lane causing the machine not to see that there's a ball there?

If Many coils are not working, suspect a fuse. Take them all out and buzz em with your DMM. Always test fuses outside the game, not in their holder as this can give false readings.

If it is only a couple of coils that are not working I would suspect a broken wire. But this only happens with coils that are in the same row/column.

In your case, where you have a problem with the flippers and with some pf coils. This must be a fuse or loose ground connector or something in that direction, since flippers and coils are different, unrelated, circuits.
