What 
kba78 just said, specifically fuses F2 and F4 on the flipper board. If the fuses check good, verify you're getting 8 volts AC at CN2 of the flipper board at pins 6+7.
Here's the relevant portion of the schematics, see pages 62-65 for all the diagrams etc for the flippers.
