The main issue here is I am constantly getting Factory Setting Restored. I have a remote holder and new batteries with no noticable damage on the board. What is weird to me - the time and date are holding, which would imply it's not the batteries, but then what?
Also, the upper right flipper is weak, replaced everything but the coil and it's still intermittently weak.
So, any thoughts on what I should be looking at on either of those

sounds like a dirty optic.
Yes, I believe start at the optos for the flipper issue. If you clean the optos and nothing changes, you can move the flipper opto board to the left side to see if the problem then starts on the left flippers, then you know its optos. As for the factory settings issue... thats a weird one. The ASIC could be the culprit. Some De-Oxit spray could help those connections, as well.
