Could be caused if one of the wide ribbon cables that runs from the MPU to the DMD controller board is reversed. Is everything else working correctly on the game?

Suggest running a display test now and see if the VIDEO RAM test passes or not. If not, there's still a problem between the MPU and the DMD controller board. Might be worth trying to swap the DMD controller board again too to make sure remaining problem is not an issue on the board.
