Chances are that half of the make/break switch on the 500 relay (in the red box) isn't closing or is dirty. Less likely is that half of both make/break switches on the Alternating relay aren't closing or are dirty.

Have you tried jumpering around (or bypassing) the switches to see if that changes anything?
