Is there a trick to installing pop bumper shank screws into a PF with a thick clearcoat ?
Countersinking a hole in the clearcoat at the top first is the only way I can see it working?
is there a better way?

A small Forstner Bit will make a clean edged counter sunk hole.
If you have not cleared the playfield yet, put the nails in first and let them be sealed under the clear.
Quoted from TaylorVA:I just put the screw in and tighten the nut, it draws the screw down into the playfield.
Sometimes that fractures thicker clear coats.
Safest to countersink, unless you know the clear is less than a few weeks old.

true, I try to install them sooner than later.
As for a forstner bit, it has a centering point that will be ineffective being that there is already hole in the play field. If you take a 3/4 board or even something thinner like a sheet of masonite or plexi(even better) you can then use that as a guide.
