I had the same issue, with the flippers rebuilt and strong, the ball hits the drops and the return angles up into the glass.
I ended up making a small piece of sheet metal which acts like an extension of the plastic so it hangs over the top of the drop targets.
so the ball now hits the sheet metal on its return instead of the glass.
