Here's a simplified version of your schematic:

It seems that what should happen is that cams on the player unit (P2C) should alternately open and close the switches for Player 1 and Player 2 lights. In other words, only one of the two P2C switches should be closed at a time but they should alternate as the player unit advances (when the ball drains). I'm guessing the QB relay is the game over relay. When that fires the QB switch in the schematic shorts both players' lights together so they both turn on.

Not sure what you rewired. Now it sounds like the QB switch is still stuck closed, but you've disconnected either the normally open or normally closed switch on the Player Unit (P2C). So your player lights are still shorted together through the QB switch, but you only get them to go on when Player 1 (or possibly Player 2) is up.
