Oh Man...that's too bad. Hard to say what to do...you're the best judge since you've got the game in person. But since the BG is faded, maybe just get the PF as level(less bumpy) as possible with sanding and/or touchups of your own...or just wax it and play it after that. Hard to see CCing it once smooth because why lock in the poor touch-ups?
If in the process of leveling the bumpy parts you may decide to go a different direction if the touchups come off easily. The nice thing is you don't have to worry about ruining anything too badly...it's already rough.
I did a Rack-a-Ball many years ago that someone had used a brush on varnish of some sort that stuck to their crappy touch-ups better than the PF, so I was able to scrape it all off and redo it. I nicked the original art here and there, but was needing to re-touch it anyways, so I didn't care. You don't have that exact situation, but maybe try magic eraser or something more aggressive than what you've already used in a out-of-the-way area...it might take it right off.
