Stern Trident MPU repair issues

I recently bought my first pin, a Stern Trident. That's a post for another day.

I recently removed the MPU from the backbox in order clean the corrosion from the original battery and solder on a battery pack I got from Marcos.

I noticed that each of the connectors is missing a pin. I've attached a pic with the missing pins marked in dark red, but the list of missing pins is as follows:

J1-9
J4-14
J5-4
J2-6
J3-4

Is this normal, or have the pins broken off at some point in its lifetime? I've tried looking at the wiring diagram for answers, but I'm still new at this, and wasn't able to figure anything out regarding this issue.

That is normal. Every connector is missing one pin so you don't hook up the wrong one. It is called the key. If you look at the connector you should see a plug in the corresponding hole.
